I am wondering if there is a way to back up the created presets on Medusa to a computer.
How do other people handle it when they want more than 64 presets for several projects?

Yes there is! You need the Polyend Tool to do that. You can find it here:
This will allow you to dump/load the preset banks for the Medusa.
